officially, you purchase the Advantage or Disadvantage enhancement for the metatrait that you can inflict.
For example:
Super Sam can make someone go blind, or he can make them really tough, or both. He takes Affliction with Disadvantage (Blindness, +50%) and Advantage (High Pain Threshold, +100%) and Selectivity (+20%). Expensive, but versatile.
Dr. Crazy can inject someone with a drug that makes them really tough, but blind as a bat (a 40-point metatrait). He takes Affliction with Disadvantage (Metatrait: Tough Blind Guy, +40%). Much cheaper, but not versatile at all.
I made a ruling that one of my players could take a zero-point feature that doesn't normally apply to his race as a Perk, so I'd make the same ruling here. Treat each one as a Perk (Advantage, +10%) and sure, go nuts

- Yes, that's fine. There's no balance issues and no thematic issues in using Advantage to add attribute bonuses.
